I believe this is what you are looking for.

And if you have a lot of money, go to Yellow Submarine.
If you want old resin kits, these new store won't sell them, you have to go model consignment stores, or model stores that sells used (has been open but good condition) resin kits.

If you buy a pet from pet stores , you are encouraging those breeders to breed more. This is the condition that they lives in:

This seems to list their locations. I had no idea they had so many shops. Does anyone know if the Shinjuku shop is their largest one?

No, I don't. But rumor has it that their nick name is "Pirate ship".
The size of their store is in direct proportion of their client's wallet size. The way I would shop at Tokyo, is to aid at all the other shops first, if you can't find it in those stores, then you have no choice but to go w/ Yellow sub.
In fact, I think they even has a sub-branch in Hong Kong. Having said that, if you are looking for an old kit, chances are Yellow sub. would have it. Because their price is higher, so people can't afford it and they keep the stock until someone w/ a thick wallet walks in.
So, realistically, it doesn't matter which store is the biggest, if you are looking for a certain old kit, and one branch doesn't have it, no doubt they'll call all their branches for you. With higher prices, you should expect better customer service.
